Delphine Cascarino put Lyon ahead in the sparsely populated Groupama Stadium in the championship final, with Kadidiatou Diani doubling their lead midway through the first half.
Diani scored against his former club after a disastrous mistake by PSG goalkeeper Katarzyna Kiedrzynek.
Malawian forward Tabatha Chawinga, who has had a great season, grabbed a goal for PSG in the second half, but Lyon held on.
All of their 17 domestic titles have been won in the past 18 seasons, but PSG have only been denied the title once in that time, in 2021.
Lyon, led by Sonia Bompastre, whose former Ballon d'Or winner Ada Hegerberg was absent as a substitute, are looking forward to next Saturday's Champions League final against Barcelona in Bilbao.
Lyon hold the record for being European champions eight times and have won the Champions League six times in the past eight seasons. However, Barcelona have won two of the last three matches and are the current champions.
Lyon finished at the top of the 12-team French league by a wide margin over PSG at the end of the regular season.
However, this season, the championship was decided through a play-off between the top four teams in the league, with Lyon defeating fourth-placed Reims 6-0 in the semi-finals last weekend.
Meanwhile, PSG needed a penalty to eliminate city rivals Paris FC, and defeating the favorites proved to be a step too far for a team that recently won the French Cup.
Lyon also defeated PSG in the semi-finals of this season's Champions League.
